I am installing a totaline progammable thermostat, the old one is a rheem, i hooked the b wire to the b terminal the r wire to the r terminal the g to the g terminal and the y to the y terminal the e l and o were not used, my problem is the old thermostat had a w2 and a x terminal the new one has aux and c which wire goe to which?

First off, make sure that the wires you are connecting at the thermostat match the circuit board of the unit. It is good practice, but not always followed to do a "1 for 1". To answer your question, W2 is simply when there is 2-stages of heating. If your furnace does not have 2-stage heating, then leave it empty on the t-stat. "C" is common. Common is neutral, so it should have continuity to the ground or L2. If your old stat did not utilize this, I wouldn't worry about it, unless the new stat is a touchscreen and constantly lit stat. Just keep this in mind. W-warm (heat), Y-cooling, G-fan, R-hot (main 24v power from furnace to thermostat), C-common (not always required), AUX (auxillary, if there wasn't one used on your last furnace, I wouldn't worry about it.). X may have been a common, or a dead terminal. \015\012
\015\012Bottom line, if you open your furnace to see the circuit board and where the thermostat wire connects, and match above, you should be just fine. Make sure you turn power off prior to opening the furnace, and when landing the wires on the stat. You could inadvertently blow the 24v transformer.

I have to replace the start/run capacitor (97F9971 - Duel Capacitor/ 50, 7.5 370 VAC). I have marked the terminals before removing and purchased the new capacitor. Now in the old unit, two wires were connected to two opposite terminals on C, one in Herm and one in Fan. My question is: How will I know which terminal to connect in the new one
